The JK is well known for being difficult to get all the air out of the system. Often times taking multiple attempts. To start with I would open the radiator cap and make sure it is full, right up to the top. Then keep the overflow bottle level at least to the min line.

It is very random and I cant pinpoint anything that goes along with it except for the speed is usually in that range. The "jolt" feels like a split second loss of power.
